3 John 1:2 King James Version (KJV)
2 Beloved, I wish above all things that thou mayest prosper and be in health, even as thy soul prospereth.

What does John mean by "even as thy soul prospereth"?

1 Thessalonians 5:23 New International Version (NIV)
23 May God himself, the God of peace, sanctify you through and through. May your whole spirit, soul and body be kept blameless at the coming of our Lord Jesus Christ.

You are a three part being. You are a spirit, you have a soul that consists of your mind, will, and emotions and you live in a physical body. When you were born again God made you into a new creature.

2 Corinthians 5:17 New American Standard Bible (NASB)
17 Therefore if anyone is in Christ, he is a new creature; the old things passed away; behold, new things have come.

Now, your physical body did not change. You did not look any different after you became born again (except for the smile on your face). Your soul (mind, will, and emotions) were pretty much the same. What changed is God recreated your spirit when you were born again.

Ok, now our soul (mind, will, and emotions) prospers as we grow in the knowledge of God.

Romans 12:2 New International Version (NIV)
2 Do not conform any longer to the pattern of this world, but be transformed by the renewing of your mind. Then you will be able to test and approve what God's will is--his good, pleasing and perfect will.

Now you have to take the time and make the effort to "renew your mind" by reading the Word of God and prayer. When you do, your soul will prosper. You will prove what is the good, pleasing, and perfect will of God.

Speak the Word: Father, I am renewing my mind. My soul is prospering and I am proving what the good, pleasing, and perfect will of God.
